The two in the outdoor area, the one in the staircase lava fall room, and the one above the fountain.

Dude, you did forget to kill one of the bosses - the Alien 1 boss in the huge outdoor area. Now good luck killing that one and still getting to the exit in time.

Btw, even if you hadn't forgotten it, and the countdown actually wouldn't be activated by killing the last boss: How do you think should I test that with a savegame where you have already killed the final boss?
